QuickBooks Desktop 2016 Manual Payroll Setup Without a Subscription
Learn how to run payroll in QuickBooks Desktop 2016 after discontinuation. Enable manual payroll, source tax tables, and record externally processed checks
QuickBooks Desktop 2016 officially sunset on May 31, 2019. Once a version reaches end-of-life, Intuit discontinues critical add-on services, which means you can no longer download updated tax tables or process direct deposit through the software. However, if you want to keep using your 2016 installation indefinitely, you can switch your payroll tracking to a manual system. This allows you to continue calculating employee net pay, printing checks, and generating year-end W-2 forms entirely offline.
Enabling Manual Payroll in QuickBooks 2016
By default, QuickBooks expects an active payroll subscription. To bypass this and unlock the manual payroll features, you need to change your payroll preferences. This process is identical across QuickBooks Desktop versions:
- Navigate to Edit > Preferences.
- Select Payroll & Employees from the left sidebar.
- Click the Company Preferences tab.
- Under the "QuickBooks Desktop Payroll Features" section, select No Payroll.
- Click OK, then reopen the same Payroll & Employees preference window.
- Look for a small link that reads Learn about manual payroll (or similar) near the bottom of the window.
- Clicking this link opens the in-product help guide. Mark the checkbox agreeing that you will calculate taxes manually.
- Return to the Company Preferences tab and select Manual Payroll Calculations.
Once enabled, QuickBooks will stop searching for an Intuit server connection and will allow you to enter net pay and tax figures directly into the program.
Sourcing Your Tax Figures
When you operate without a payroll subscription, QuickBooks Desktop 2016 will not automatically calculate federal or state tax withholdings. You are responsible for doing the math. You will need to source your withholding rates from external documentation.
For federal taxes, you must reference the IRS Publication 15 (Circular E) and Publication 15-T, which provide the exact percentage method and withholding tables for your employees' W-4 allowances. For state and local taxes, you will need the current withholding guides published by your state's revenue department.
If you are processing payroll for a small team, you can calculate the deductions manually using these IRS tables, or use an independent spreadsheet or external payroll calculator to determine the exact figures before entering them into QuickBooks.
Entering Manual Payroll Checks
Once you have your tax figures, you can record the payroll in QuickBooks.
- Go to Employees and select Pay Employees.
- Choose the scheduled payroll or click Start Unscheduled Payroll.
- Check the boxes next to the employees you are paying.
- Open the preview window by clicking on an employee's name.
- Enter the hours worked or salary amount in the earnings column.
- Manually type the calculated Federal Withholding, Social Security, Medicare, and State Withholding amounts into the appropriate payroll items.
- Verify that the check net pay matches the amount you intend to pay the employee.
- Click Save & Close or Create Paychecks.
Because you are running this manually, QuickBooks will not prompt you to send the data to Intuit. The checks will post directly to your company file, updating your bank register and liability balances.
Recording Externally Processed Payroll
If you prefer to use a third-party service (like a local accountant or an independent online payroll provider) to cut checks and remit taxes, you can still track those expenses in QuickBooks 2016. The most reliable way to record this is by writing standard checks or using a journal entry.
To write standard checks:
- Go to Banking > Write Checks.
- Select the bank account funded by the external payroll provider.
- On the Expenses tab below, enter the gross wages on one line (mapped to your Payroll Expense account).
- Add subsequent lines for the tax liabilities (mapped to your various Payroll Liability accounts) as negative numbers.
- The final check amount should equal the exact net pay delivered to the employee.
Using this method keeps your Chart of Accounts accurate and ensures your year-end balance sheet properly reflects both your gross wage expenses and your outstanding tax liabilities without requiring an Intuit connection.
Generating Year-End Forms
Even without an active subscription, QuickBooks Desktop 2016 retains the ability to print W-2 and 1099 forms directly from your recorded data. As long as you have accurately entered the gross wages and all tax withholdings for each check throughout the year, you can process these forms locally.
Navigate to Employees > Payroll Tax Forms & W-2s > Process Payroll Forms. You will be able to select the annual W-2 form, review the auto-populated data from your manual checks, and print them on pre-printed compatible stock for your employees.
